I have only the Project Email Settings of Comment and Resolved switched on for some users, yet they receive all Updated emails (whenever the status changes).

Please check if these users are set to be issue watcher(s) for these issue(s).

Issue watchers will receive an alert regardless of their preferences.

Thanks for the info. Which leads to: 1) Will the "Reported By" be a watcher by default? 2) If I disable "Enable issue WATCHER alerts", will the project email alert settings take precedence?

The "reported by" might be a watcher by default, please check the Administration -> Notifications page if Email issue creator is set to "yes".

If you disable the "watcher" alerts then yes only the user email preferences will be used.
